I can't answer your question directly, but I can tell you that MediaCoder is a broken piece of junk. If x264-in-mp4 is your goal, just use the already scriptable/batchable x264 CLI encoder directly.

I don't know of any way to do that sort of thing in 1 package, but there are a couple of programs that could make your life easier to do both the cutting and encoding to MP4 to automate the capture process

Come to think of it are you aware that Virtual Dub can capture video? i'm not sure if it will capture digital but i know for a fact it will do analog, i can't test it as all my tuners are in my Myth TV box, so maybe you should download a copy of VirtualDub and give it a go.

Sorry but as i said i'm looking for a full suite that will do what i need reliably and also not replace those 3 programs with other 3, anyway last time i checked vdub i had some crashes and problems so it's not really an option for me.

Have you tried a recent build of vdub? i've never had anything but good experiences with it.

Hauppauge makes some good capture devices and has an app called 'Wing' that integrates with their recording app to convert to H.264, MPEG-4 and DivX. This may work for you.
